Hatamoto looks great I think, but samurai does look a bit 2d

Lol, don't worry, my first attempt at pixel art was this:

Just keep practicing, and watch how pros like Alexander make their art. Also, starting from already existing units is a great way to learn.

It is a lot better than your first try but I still prefer the current samurai image. If that were shaded it might look pretty good actually but right now it still looks a bit 2d

Shouldnt he have two swords? Katana and... I dont remember name,but it was shorter...

Samurai is using only one sword for fast attacks, i edited from Hatamoto

The front leg is too much curved it feels wierd. Otherwise it is almost perfect

His arms and chest looks too big, the head looks not fit or it looks like rectangular shape and the left arms look haven't hand. Try make it thinner or taller, more lighter ,more shader, and slimmy or roundy.
